Slew of rare DNA changes following population explosion may hold clues to common diseases

ScienceDaily (May 17, 2012) ? One-letter switches in the DNA code occur much more frequently in human genomes than anticipated, but are often only found in one or a few individuals.

The abundance of rare variations across the human genome is consistent with the population explosion of the past few thousand years, medical geneticists and evolutionary biologists report in the May 17 advanced online edition of Science.

"This is a dramatic example of how recent human history has profoundly shaped patterns of genetic variation," said Joshua Akey, University of Washington associate professor of genome sciences and a senior author of the study. His lab studies the genetic architecture behind differences among humans (as well as among other species) and the mechanisms of evolutionary change.

Although so-called single nucleotide variants are rare, they may influence a person's resistance or susceptibility to common diseases, like heart or lung trouble or blood problems. The rarity of each specific variation means that scientists will often need to study DNA samples from very large numbers of people to draw any genetic links to these disorders. Researchers already realize that commonly occurring gene variants have only a modest role in the complex medical conditions with the most public health repercussions.

In this week's paper, "Evolution and Functional Impact of Rare Coding Variations from Deep Sequencing of Exomes," investigators described their study of the protein-coding sections of genomes from almost 2,440 individuals. The participants were 1,351 people of European extraction and 1,088 of African ancestry.

The study is a first step toward understanding how rare genetic variants contribute to some of the leading chronic illness causes of death in the world. It was conducted as part of the mission of the Seattle GO at the University of Washington and the Broad GO at Harvard University and MIT, both funded by the National Institute of Health's National Heart Lung and Blood Institute Exome Sequencing Project. The exome consists of the protein-coding regions of the genome.

The overall project encompasses a great many individuals who have distinct traits, such as heart attacks before old age, strokes, or a high body mass index, to discover the genes and molecular mechanisms behind these conditions. Low cost, rapid sequencing of whole genomes is on its way to becoming clinically feasible. The information gleaned would be more useful if statistical and experimental methods could more accurately identify gene variations that regulate biological processes and produce functionally significant proteins. Such methods would link gene variations to disease causes and provide information for preventing and treating diseases.

The other senior author of the paper from the Exome Sequencing Project is Michael J. Bamshad, University of Washington professor of pediatrics in the Division of Genetic Medicine. Researchers from eight institutions across the nation collaborated.

The group sequenced and compared 15,585 human protein-coding genes. They located more than a half-million single-letter DNA code variations in their sample populations. The majority of these variations arose recently in human evolutionary history and so were rare, novel, and specific either to the African or the European study populations, the researchers discovered.

The researchers went on to pick just those single-letter variations in the DNA that might affect the functions of proteins. Alterations in protein functions are among the key ways genetic differences spin into disease traits. They estimated that a little more than 2 percent of the approximately 13,600 single nucleotide variations each person carried, on average, influenced the function of about 313 genes per genome. More than 95 percent of the single-letter code changes predicted to be functionally important were rare in the overall study population.

How did so many rare variations affecting protein function arise in the human genetic code? The researchers suggest that this excess of rare variations is due to a combination of demographic and evolutionary forces. Both European and African populations grew exponentially beginning around 10,000 years ago, but in the past 5,000 years growth rates accelerated leading to the billions of people living today.

The dramatic recent increase in population size has therefore profoundly influenced the spectrum of protein-coding variation present in humans. The scientists calculated the mean average of novel, single-letter code variations in their study subjects: 549 per individual overall. People of African descent had about twice the number of new variations compared to those of European descent, or 762 versus 382.

The researchers measured the effects of natural selection on rare coding variation. To do so, they also brought in genetic details from genes highly specific to humans relative to chimps and macaques to look for what are called "selective sweeps." A selective sweep occurs when natural selection increases the frequency of a beneficial variant in a population. The beneficial variant doesn't travel alone. Nearby genetic material is swept along with it. Included among the genes the scientists culled out as affected by positive selection were those related to the sense of smell and to the use of energy.

The researchers also learned that most of the protein-coding variations identified in their study were predicted to be harmful. Rare variation contributes not simply to each individual's uniqueness, but also to the risk for life-shortening illnesses.

What are the implications of these findings for understanding disease and advancing personalized medicine? Before answering, the researchers pointed to present limitations in robustly identifying functional important gene variation.

"Nevertheless," they said, "there was considerable rare genetic variation among individuals that is predicted to be functional, which could explain variability in disease risk and in drug response." The researchers would like more powerful tests to detect the effects of rare genetic variations on human health. They suggest that accounting gene-by-gene might improve research methods. They added that the population-specific nature of most of the single-letter code changes will make it challenging to replicate disease associations with a variant across the world's people.

Documents shed new light on Trayvon Martin killing

ORLANDO, Fla. (AP) ? Trayvon Martin's autopsy shows he had marijuana in his system the night he was killed by neighborhood watch volunteer George Zimmerman, and a gunshot to his chest came from close range, according to nearly 200 pages of previously undisclosed documents released Thursday.

At least one investigator wanted to charge Zimmerman with manslaughter but was overruled, according to the documents, which are shedding new light on a case that has raised questions about racial profiling and "stand your ground" laws. The investigator, who was on the scene after the shooting, wrote on March 13 that the confrontation should have been avoided. That report came nearly a month before Zimmerman was arrested.

The documents, photos and video were turned over by prosecutors to defense attorneys earlier this week before they were released to the media. Included in the many witness interviews were accounts by an acquaintance of Zimmerman's who said he's racist and a co-worker who said Zimmerman bullied him and mocked him with an exaggerated Middle Eastern accent.

The autopsy says medical examiners found THC, the psychoactive ingredient in marijuana, when they tested Martin's blood and urine. A police report shows the 17-year-old had been shot once in the chest and had been pronounced dead at the scene. The autopsy says the fatal shot was fired from no more than 18 inches away.

Also in the package is a photo showing Zimmerman with a bloody nose on the night of the fight. A paramedic report says Zimmerman had a 1-inch laceration on his head and forehead abrasion.

"Bleeding tenderness to his nose, and a small laceration to the back of his head. All injuries have minor bleeding," paramedic Michael Brandy wrote about Zimmerman's injuries in the report.

Whether Zimmerman was injured in the Feb. 26 altercation with Martin has been a key question. The 28-year-old Zimmerman has claimed self-defense and said he only fired because the unarmed teenager attacked him.

Zimmerman was not arrested for weeks because he invoked the Florida's law that does not require a person to retreat in the face of a serious threat. He was released on bail and is in hiding while he awaits trial on a second-degree murder charge. He has pleaded not guilty.

The investigator who called for Zimmerman's arrest, Christopher Serino, told prosecutors in March that the fight could have been avoided if Zimmerman had remained in his vehicle and awaited the arrival of law enforcement. He said Zimmerman, after leaving his vehicle, could have identified himself to Martin as a concerned citizen and talked to him instead of confronting him.

He said there is no evidence Martin was involved in any criminal activity.

The lawyer for Martin's parents seized on the investigator's recommendation.

"The police concluded that none of this would have happened if George Zimmerman hadn't gotten out of his car," said attorney Ben Crump. "If George Zimmerman hadn't gotten out of his car, they say it was completely avoidable. That is the headline."

A separate report written by Serino at the crime scene says Martin had $40.15, Skittles candy, a red lighter, headphones and a photo pin in his pocket. A single 9mm shell casing was found near Martin's body.

New witness accounts also emerged Thursday. A witness, whose name is redacted, told investigators he saw "a black male, wearing a dark colored hoodie," on top of a white or Hispanic male who was yelling for help.

The witness, who was looking out the sliding glass door at his home about 30 feet away, said he saw the black male throwing punches "MMA (mixed martial arts) style."

He said he told the fighters he was calling the police. He said that as he was making the call, he heard a shot. He looked outside and saw the person who had been on top laid out on the grass as if he had been shot. He said the other fighter was standing on the sidewalk, talking to another person with a flashlight.

The case has become a national racial flashpoint because the Martin family and supporters contend Zimmerman singled Martin out because he was black.

Two acquaintances paint an unflattering picture of Zimmerman in police interviews.

A distraught woman tells an investigator that she stays away from Zimmerman because he's racist and because of things he's done to her in the past, but she didn't elaborate on what happened between them.

"I don't at all know who this kid was or anything else. But I know George, and I know that he does not like black people. He would start something. He's very confrontational. It's in his blood. We'll just say that," the unidentified woman says in an audio recording.

A man whose name was deleted from the audio told investigators that he worked with Zimmerman in 2008 for a few months. It wasn't clear which company it was.

The man, who described his heritage as "Middle Eastern," said that when he first started many employees didn't like him. Zimmerman seized on this, the employee said, and bullied him.

Zimmerman wanted to "get in" with the clique at work so he exaggerated a Middle Eastern accent when talking about the employee, the man said. The employee told investigators that Zimmerman made reference to terrorists and bombings when talking about him.

"It was so immature," said the employee, who ended up writing a letter to management about Zimmerman.

An Interview with Carolyn Arends: Music and Writing Ministry ...

Carolyn Arends is a speaker, songwriter and writer who has just released her tenth album. She has earned two Dove Awards and three Juno nominations and also is recognized as a West Coast Music Award Songwriter of the Year. Recently, she took time away from her busy schedule to chat with me about music and writing.

Maranatha News: You?ll be speaking at Write! Vancouver about songwriting. Can you give us a hint about what you?ll be telling workshops participants?

Carolyn Arends: I suspect the aggravating but undeniable secret of any writing?including song writing? is rewriting. So we?ll be looking at lyrical and musical questions you can ask of a draft of a song in a quest to take it to the next level. These questions include things like, ?Have I been abstract when I could have been concrete? Have I been passive when I could have been active? Is my melody as singable and memorable as it could be?? We?ll unpack about 20 questions as best as we can and listen to examples of really inspiring work in each of the areas we explore. They say that ?talking about music is like dancing to architecture.? It?s hard and a bit unwieldy, but that doesn?t mean it?s not worthwhile to try. And it?s never boring!

Maranatha News: How did you start song-writing?

Carolyn: My mom claims that as soon as I could talk, I would sing, and what I would sing wouldn?t make sense . . . but it would rhyme. I was a shy kid, and song writing was the way I found very early on to express myself. By my early teens I was writing songs to go with my pastor?s sermons. I signed my first publishing contract at 21 (writing songs for other artists) and then released the first project of my own when I was 25.

Maranatha News: What is the hardest part about songwriting? The easiest part?

Carolyn: I?d say the hardest part is getting a truly great idea, a lyrical ?hook? and accompanying concept that I can commit myself to and that is simultaneously unique and relatable. Once I?ve got the hook and the driving concept, the rest is relatively easy. Except, of course, when it?s not.

Maranatha News: How did you turn from song- writing to book writing?

Carolyn: I was a bookish kid, and if you?d asked me what I wanted to be when I grew up I would have said ?an author.? Of course, I ended up with a music career, and no complaints! But around the time my third album came out, my record company asked me to write a prose reflection on the events and ideas that had inspired the music. It turned out that I got almost as much response to the little article as I did to the album, and that led to the opportunity to write a book. Writing prose and music are very different processes, but I think they come from the same impulse to communicate?the desire to articulate and explore stuff that matters.

Maranatha News: Now that your tenth album has released, what is your next project?

Carolyn: I?m halfway through a Master?s Degree at Regent College, so that is my main vocational focus at the moment. My career has kind of morphed over the years from music to music-speaking-writing- teaching, and I?ve had a longing to become better equipped for those tasks. I love my studies and feel so grateful for the chance to undertake them. And in the midst of school, I?m still writing a bimonthly column (for Christianity Today), teaching music courses at PLBC, and doing a bit of concert and speaking touring.
